The ideas I have for the games I want to make are not concrete ideas about genre or game mechanics, but rather I have ideas of the kind of feeling I want my games to inspire. So I want to evoke that feeling of being emotionally involved with even minor non player characters that Majora's Mask achieved better than any other game I've played. I want the player to fall in love with my town and become invested in it and the fate of every meaningless little denizen.
And then I want to achieve Planescape: Torment's ability to suggest a lore and world that can barely be captured in the imagination, and to only suggest, not to show, because showing is not necessary and can spoil the fantasy.

Humanity's Epilogue
It's a 4X that takes place after the end, and depending on the apocalypse chosen (say if a nuclear war was chosen for the end then the map will have massive radioactive craters, if a zombie apocalypse was chosen there would be zombies across the map to survive from).
A player would start off with a single society with basic manufacturing available (able to make very basic firearms but not quite at the level required for clocks). However the way to win is not warfare, warfare is punished actually... diplomacy, peace, progress, and survival from the elements of this nightmarish world is the key to victory.
Something that is a MUST is the customization of weaponry/units, something that is a bit easier as a physics major. There would be 10 units to a group, and 10 groups to an army. The group would single unit on the big map, and the army's individual groups would work together to get to objectives. On the small maps (only available in settlements) each unit is shown as its own in the tactical situations, but you can't directly control individual units once in the city/settlement, you have to assign priorities to certain targets, and hope that you designed the technology/doctrines well enough to survive the situation.
There is more, such as I want to showcase the great blessings of humanity (kindness, liberation of repressed peoples, instating mass food programs, world peace) and great sins (warfare, terrorism, genocide, world drug trade) as well.
I see myself starting this after I am wealthy enough to retire* and put enough time into this that it becomes reality. I would hope it would be to Civilization what Dwarf Fortress is to sim city.
*EDIT: Wealthy enough to have 5-10 years of mid-level wage income in order to devote my life to that game.

A remake of Simfarm, but with the cute modern indie graphics/music and better control. Needs to be at least partially based on actual agriculture stuff like Simfarm was. No good agriculture games today

Something with the realism of hunting people (though that's not very likely to happen IRL but you know what I mean).
Kind of like DayZ but possibly without the zombie aspect. Seems like a very fun game to play.
