Is there an adventure mystery game that plays like an episode of X-Files where you solve weird supernatural cases and at the end of the case you’re left wondering whether or not it was, in fact, supernatural or it was just something simple.

Well, I wouldn't let a games possible existence stop you from making it.  If that's the game you want to make, go for it.

I was wondering if that series did something like that. I'll have to peruse the series.

Gabriel Knight series

Eh, I thought that it always was supernatural.  I mean hell, the last game has Jesus powered vampires, and it is completely unambiguous about it.
