I'm getting the feeling that Konami is at fault here. It probably went something like this:
1) Kojima says he wants to work on different IP after Phantom Pain. 2) Konami says no, he has to keep doing more Metal Gear because it's a cash cow. 3) Kojima disagrees and says Metal Gear is finished, and he wants to go on to something else. 4) Konami has temper tantrum and fires Kojima because the management is completely out of touch. 5) Konami wipes Kojima's name off game currently in production.

Or Kojima could have requested to keep the rights to his name and his company's name "Kojima" and Konami agreed on the condition that his name not be on the MGSV box so that in the future when Kojima relaunches a new games company under the same name, there will be less confusing that it's still attached to Konami.

yes konami owns Bomberman In January 2011, Konami acquired Hudson Soft. It was wholly merged by March 2012.
