I've had a few minor issues:
People don't always have Java installed and old versions are fairly common. There are some edge-case differences between the official open-source reference implementation (OpenJDK) and Oracle's proprietary one (HotSpot). Both exist for most relevant platforms, but OpenJDK is more common on Linux while HotSpot is more common on Windows (and Macs?). I've also had some minor issues with font handling between Linux/Windows/Mac, but it was easy to fix by explicitly overriding default platform settings.

It's been about 5-6 years since I did any game stuff in Java but I recall having issues with the Mac version of a Java game I worked on. IIRC it was a java version issue on the clients computer.
