If I made a cover version of a song, and put it in a game, would there be any legal issues with that?

yes unless the song is public domain or you have author's permission or MAYBE if you can claim fair use for some legitimate reason

but in practice no if your game isn't commercial

also no if it's not completely obvious. there's even a long tradition of putting soundalike covers in video games
