Innovation is one of the biggest things we look for in games. That being said, something that really raises eyebrows is when a game combines two genres. Toribash mixes fightering with strategy. The new DS game Henry Hatsworth combines platforming and classic block puzzles. What genres would you like to see mashed up?
I'd personally like to see RPG mixed with shmup. You can level up your weapons and character, but when you start up a battle, it becomes a shmup.
I'd also like to see an FPS mixed with a 2.5D platformer. Crazy platforming sections are sidescrolling, but then you get into a room filled with enemies and it turns into an FPS.

i think the RPG/shmup has been done. Someone here will probably know it, and if they don't I'll ask my friend Leon tomorrow, he's the one who told me about it.
The FPS thing reminded me of Killer7. I grant it wasn't a platformer or 2.5D, but I think the concept was similar.
I'm making something like this, kinda: a horror-RTS. I imagine it'll probably fail to be scary, but at least it'll be fun to play (if I can help it).

There was an RPG/Shmup mash-up called Sigma Star Saga, released for the GBA a while back. Don't know if it's any good or not.
I'd like to see a tactical shooter/ rhythm game hybrid.

That's the one Leon told me about, Matthew. It was apparently a big gigantic "meh".
I also love the idea of a tactical shooter/rhythm game. Makes me wonder if I'll ever get the skills to make my rhythm game idea...

My first GM game was a fighting game mixed with an overhead shooter mixed with a bullet hell game: http://www.youtube.com/watch?v=sVO-FupvVWII think mixing genres can be interesting but can only take you so far, and won't necessarily lead to a good mix. I like oatmeal and I like pizza, but oatmeal on pizza won't work.

I'd like to see a mix of fighting game and MMO  If you mean VS fighters, there's one, called KwonHo. But I don't like it, because it's very unballanced, and every character has an unfair supermove.Nevermind, it doesn't runs anymore.  Btw, I'd like a nice mmorpg with beat em up battle system.

I'd personally like to see RPG mixed with shmup. You can level up your weapons and character, but when you start up a battle, it becomes a shmup. Have you seen Escape Velocity? Escape Velocity Nova is the third in the series but each is standalone, there's no need to get the previous ones. It's basically in the Privateer/Elite line, but 2D. Flying between worlds is shmup-style, with possible enemies in between, but you can upgrade your ship and buy new weapons. You can take or decline missions from various factions which shape the overall plot you follow. Obviously this doesn't conform to the JRPG-style, but I thought it bore mention as a game that does have both RPG and shmup elements. In other words, a mash-up shouldn't be thought of as having to be a Frankenstein-like mix, if you can figure out a theme that holds it together.

I think a platformer/party gamd would be a good idea. Like, you have a Mario Party-esque game board, but when you land on a space instead of playing a minigame you have to go through a short level or beat a boss.

Minubeat? I like the FPS/2.5d idea, but maybe instead of back and forth, find a way to combine them? Something like Fez meets Contra? Or even more intertwined? Killer7 meets actual rail shooter? I think shooter meets RTS should be expanded on. There are squad games, and Battalion Wars, but I'd really like to see a a game that flows more. Or rather, has more action and more tactics. Also, arena shooter combined with any other genre.
