Wow, that looks really nice. Do you have a video somewhere, for those short on time or without Windows?

I kind of wish there was a way to bond a moolecule to two others at the same time.  Other wise it's really hard to build hydroocarboon rings.

Maybe a way to specify how many bonds you want between each molecule?  Or being able to insert a molecule between already bonded molecules?

I dunno.

I'll keep trying to see if I can build hydrocarbon rings the way it works now.

Are you planning on adding sulfur and phosphorous in the future?  Maybe as you progress through levels?  Admittedly I've only played the first level so far...

This game is adorable, by the way.

Also, I don't get any music for some reason.

EDIT: Ok, I just realized you can break bonds by right clicking on a molecule which makes hydrocarbon rings possible, but I'd still like to insert molecules between other bonded molecules.  I can't make ozone!

Maybe make the default bond one, instead of the maximum for each molecule?

EDIT, again:  Crap.  Atoms.  Not molecules.  I want to be able to insert atoms between other atoms.  Or maybe have the default bonds between atoms the minimum.

Thanks for pointing the right click i forgot to mention it i have updated it.
and if u wanna make hydrocarbon rings u have to follow the angular structure try it
and since i have stick to the angular structure ozone is not possible Sad
but i 'll try to add it later

Really enjoyed this. I left you a comment on your blog and then thought I'd add a couple of suggestions.

The one problem I found with the game is that it took a while to work out what was going on. The instructions at the beginning weren't detailed enough and you really need to see them in the context of the game to understand them.

Maybe you should add a demo to show the player how to play. Another idea would be to have "loose connections" dangling off the atoms to show how many bonds you have left. That makes it obvious to the player that Carbon can make 4 bonds and that a certain atom has X free bonds left, and things like that.
