I use OneNote for all of my writing.  The learning curve may be considered a little steep, but the organization features and the endless pages make it perfect for organizing works, chapters, etc...

Galactic Progeny

...may steer you in the right direction.  Obviously, you don't want to oversell the scope, so maybe Galactic isn't right.  I think most people know the meaning of Progeny (maybe we can thank True Blood for that!). I at least think it sheds a little light on the 'clone being better than the original' concept.
