I doubt that was the author's intention. I think he just used whatever crazyness came from his head at the time and thought it'd be cool and random enough for the movie. You might be reading too much into this, but that's just my opinion.

I think this sort of nonsensical videogame inspired cartoon has become a whole genre by now. There are several like this one, mostly japanese, and they all feature the over-the-top drama, story twists, and flashings.

I was a fan of PBCB, but this was lost on me.  It didn't seems as smooth for a start because I felt it went way over-the-top with the screen-shake and stobes, actually hiding the no-doubt great animation.  I also really hated the Buddha-decapitating scene.  That's put me right off Mr. Robertson's work in fact.

This guy should be locked up in an asylum and given ECT every day until he agrees to make a game rather than trash like that.
Well, not really, but you get what I mean. As a game this would have been incredible. As a movie pretending to be a game, it's really pathetic.
One thing I thought was unintentionally compelling was the phrase 'an animation for future generations'. Considering the way our entertainment industry is going, I wouldn't be surprised if this brand of strobing, shaking, intentionally-offending gore-porn is exactly what kids of the future will be into.

As for the religious imagery. There is a distinct difference between referencing religions and myths and their iconography versus having a religious agenda (Which I don't think he had, maybe I need to watch it again tho).

That said, I'm atheist as well. But growing up in a Catholic family affects who I am today. My head is full of iconography, songs, stories, prayers, guilt. All coming from my religious upbringing, and no number of issues of Skeptic Magazine is going to exorcise that from me. I expect many other people are like this. For some people this stuff just bubbles up to the surface and comes out in the form of crazy fucking art. Or a post office shooting. Y'know which ever comes first.
