Okay, now I get it.  It's very strange to have an instructions display double as a work area.  It's fun making your own ship, but obviously it would have been better if there were different attributes for more than just the guns.

Yes, there are some kind of subtle non-weapon impacts. 

1) The percentage of wing, fuselage, and cockpit components impacts your final ship's speed, armor, and weapon repair rates respectively.

2) Also the armor points can be redistributed across parts.  So you could bring your fuselage armour down to one, and redistribute those points among wings or cockpits.

Something that I really wanted to capture (but haven't fully) is the idea of the shmup achilies heels.  This is why the weapons can be destroyed independent of the ship they are mounted on, and why the distribution of armor across your ship can be customized.
