Any part of Gradius V.  I like the beginning where the gist is, "Hello, I'm Vic Viper and I'm here to own face."

I really enjoy levels that seem active and illustrate the progression of time. The first stage of R-Type III is a good one, as is the first level of Eliminate Down: IIRC, you begin flying through a large fleet of big ships during a space battle. Lots of explosions and waves of giant missiles and such. There are some 3D effects as well, which are always neat in old 2D games. By the end of the stage you've descended through the atmsphere of the planet that the fleet seems to be attacking, and fight the boss.

Also the end of Kirby in Dreamland. Um.

The part in Axelay stage 2 where you see the earth--the music is a big part of the moment.

The part in Air Zonk stage 2 where the scene changes from daylight to twilight--again, the timing of the music is half of it.

Several parts in R-Type Delta, especially stage 5--it's not easy to describe the stage 5 parts specifically, but basically when things sort of shift around with bizarre sound effects.
