I had began writing a Cave Story FAQ, which got trashed due to RL (yes, Rogue-Like) time limitations, but the backbone of my work was a MindMap of the level design. I recently dug up the file and exported it to a Jpeg (2100x1800, 200KB). This is the preview version, if you're interested in the full version here it is.
The icons are self explanatory (pencil-> save, smiley->health restore etc.)

Either me or Bisse will come up a cool idea, then we'll bounce it off each other's brain. Start the game, get half way through level 1, change some stuff, change some stuff again. Decide to scrap the level and start again. Repeat a few more times. Give up on the game and start a new one.

The layout is indeed kind of confusing (1 part FreeMind's limitations, 1 part that the project was abandoned). The finished project would have been tighter, but as it is, the image shows the bare bones structure of how the rooms are connected and the items/ bosses in them.

Oh yeah, I was talking to Jenova Chen the other night, and he said that he designs games by starting with an emotion- so I've been experimenting with that in my collab with Cactus.

Interestingly enough, this video in which Jenova Chen talks about his feelings went up last night. (also featuring Jon Mak, Jonathon Blow, Steve Swink and some other guy Kyle. 'twas the best of IGS imo!)

When it comes time to organize thoughts and ideas, nothing beats Notepad!

This is pretty much my staple move too. Sketchbook on one side, notepad open on the computer, MSpaint equivalent ready to turn both into some form of useable pixels. Not many of my projects get that far though. Only 2 in my entire time as a (would-be) game maker.
