Regarding where to put the characters in the tiles, I recommend the approach I took on my own Space Crusade inspired game, which is to position the characters (and other things like doors) so that they're offset by about a quarter of the depth of the tile.  So, in my case the sprites were 32x32 and I had them moved up by (if I remember correctly) 8 pixels:



That way it's still obvious which tile the character is standing in but you do have a little bit of overlap with wall tiles which means it doesn't all look horribly flat (and you don't have to have your wall tile grid offset from your floor grid, which I think looks odd).

A few tweaks to the doors and a few sprites. Also added the Chaos Marine Commander. I might call this done now as not much more I want to do with this as a mockup.

Hmm, not sure which I prefer. From what I remember, Space Marine Lore always said that they went for very bright vivid colours.

I do think you should leave the Genestealers head down that one pixel. They are always hunched over, and I think that comes across better with the lower head.
