One thing that bothers me are the character's perfect clothes. If you live in any kind of post apocalyptic environment/setting for even a short amount of time your clothes are going to get covered in spots of dirt and grime, rips, tears and generally looking worn out because they're the almost the only clothes you'll ever wear till you're dead. I know having iconic outfits for each character is kind of thing for anime, but it just doesn't fit into the setting you're using. The characters and the world they're living in look totally separate at the moment.
I suggest you look at other post apocalyptic games and see how their outfits look and feel.
You've got some fucking nice art by the way.

We actually debated over that. Everyone's aware what characters in post-apocalyptic literature usually look like, but thinking about it, if it's been decades since civilization started getting back on its feet, people should be able to find ways to wash their clothes. We still need to find a delicate balance for this. For example, Eiji's clothes are clean because he's got a place to go home to. Most non-essential characters wear clothes with apparent wear and tear.
