I've used Pilot Hi-Tecpoint V5 0.5 pens for about 20 years now! Here's a bunch of color tests for the same doodle. (Don't all say it'd be cool on GameBoy, I know )

D, E, J and K are my favourites - but that because they stand out due to being less "happy" in terms of colour choice.
Love the style so far in general, by the way.

YES. THIS. The painterly style you tried is nice, but this is by far the superior choice. I actually do prefer this color over the other color samples as well. I will play this game so much if you stick with this style throughout.

I'm digging A, B, C, F, H, and J more than the others. Vibrant, but still easy on the eyes. The unsaturated palettes feel really dead to me, which I assume isn't what you're going for.

Thanks for the comments everyone. We are going for a nostalgic, melancholy feeling in this game's world, so we're probably going to go for something a little less saturation, and I'm still wondering if the little bit of sepia tone would help with the nostalgia feeling. Anyway. We spent a bit of time yesterday wondering about layering and z-ordering for the top down, 2D graphics. We started thinking about complex stuff like bridges the player could go under and over, and it gave us quite a headache! We really hope to find a good solution to be able to create the world with total freedom, rapidly, without hacks. And here's another doodle. I kinda botched it with the grey copic though. And one more, just for kicks. I do these for fun late at night.
