I put in my vote for:
Papers, Please Monaco Antichamber
(Edited from original votes)
Not such a fan of the more "meta" type games like Stanley Parable, Frog Fractions, etc... I prefer games that can stand alone on the strength of their gameplay/theme.

Oh. I thought those were the contenders for this year - my bad. Kind of threw me off since some came out on Steam recently.

Here are my favourites from this year: - The Stanley Parable
- Papers, Please
- MURI
Fez was also released for PC this year but it didn't hold my attention for long, sadly. Mentioning it here purely for the soundtrack. I'll also add my favourite mod which is totla indie: Just Cause 2 Multiplayer

fez was 2012 too, and on the list also. maybe i should add a note in bold in the first post "do not vote for the following games"
(and yeah sometimes games are released for new platforms. but if there are no major changes to them i don't think that matters, because then we open a situation where games like fez can both be indie game of the year for 2012 and indie game of the year for 2013)

I understand but for me it was as a new release since console games go right past me. But don't worry, it's not on my list anway. More like an honorable mention.

Since Papers, Please is in the ranking for sure, I might as well use my infinite nominations for unmentioned games. - Divekick - Is it too late in the game to nominate Teslagrad? - Steamworld Dig - Mighty Switch Force! 2

(LLTQ was released in 2012 but I did add a batch of new content at the Steam release if that counts)
It's tough for me to pick things within the release year, as I'm usually years behind in picking games up, and occasionally playing things in-development that won't be technically released for a long time yet.
I will go for Teslagrad - I haven't beaten it yet, mind, I'm less than halfway through, but it has the rare honor of me actually buying it when it came out!

i'm surprised nobody voted for towerfall yet -- it was one of the big indie games of 2013; i guess nobody has an ouya here? (i don't either, but i've heard a lot of good things about that game)
another game i'm surprised is missing so far is starseed pilgrim; i haven't played it myself, but it did win an igf award and such
also, antichamber. that was 2013 too, just at the start of it, in january
(note: these are not my votes, just comments on games i'm surprised are missing from the votes so far)

I'm guessing you'll be tallying up the nominations once the thread closes, so after this post, I'll just edit my first post with new 2013 games.

yeah that's correct -- it's best to keep them all in one post, i'll count them in january 2014 (i'm editing mine in too -- today i added in towerclimb to my list, not to be confused with towerfall. i'm not quite sure if towerclimb qualifies yet though; it was posted on greenlight in 2012, but hasn't officially been released yet, it's still in beta. i'll figure it out / look into it more later)

WHats the stance on betas? Would games like Starbound (still in "closed" beta) or Path of Exile (it was open beta during 2012 and got its 1.0 release on 2013, sorta like minecraft) count for this years vote?

haven't fully decided yet, it probably depends on the game. i'd probably say closed betas would not count, because they aren't open to the public yet (unless it's a 'closed beta if you pre-order, which is in practice actually an open beta, just one with a charge). open-betas may count, but only if the game is in a near-finished state; e.g a game in an open beta that is like 20% done shouldn't be voted for, but a game in an open beta that's 90% done is fine
so i'll have to take it on a case by case basis; i'd say just vote for what you want, and i'll remove the ones that i don't think fit when i add up the votes

Oh in that case, add antichamber for me. Also Skullgirls officially came out in 2013, so that too.
