Of course, not too many details are released yet, but it looks like MMF2 will be able to compile to stand-alone Mac this way now!

Of course, this was posted on April 1st, but the surprise according to Jeff is:

Java or Flash aside, this is probably a pretty good step towards finally making these maker games work on more platforms than Windows (without any tools like Wine).

Action Game Maker seems to have done something similar.

If I'd had to take a guess (and really just an uneducated guess) then it's that most makers go with Flash over Java because the Flash Runtime/SDK is easier to set up. The Java Runtime Environment can be pretty clunky and trying to implement it properly would cause more problems than it'd solve.

Yes andy, and no Pigbuster.

Cant speak for nifflas' games, but i know arthurlee uses a lot of custom extensions (some of his own development like PXtone extension) that wont be supported in this.  MMF already can export to java, but from what i hear similarly in the flash exporter, limited extensions only...

Nifflas uses a lot of extensions that he contracted out to have developed, so yeah, I doubt his games will be able to export to flash.
