If I were to choose non-mods/hacks, then best overworld map would have to go to Oracle of Ages

Otherwise, I'd choose this ZeldaClassic quest, which is around 6 times the size of LoZ overworld, but is a joy to explore and chart down its mazes, has a challenge down every corner, and also has a huge set of caves, some connected.

Sonic 3 and Knuckles was a good one, I think. The stages progressed linearly, but the simple transitions did a lot to make them feel more connected, despite the variety of level themes.
