We're trying to build a list of indie and commercial games that have level editors in so we can pitch a level designer role at our company.
Off the top of our heads we've thought of

Micro Machines '96 (not sure if that's still relevant!) Super Meat Boy should be getting one soon, as far as I know. The Tony Hawks games used to have a skate-park builder, if I remember correctly. When you posted this I thought "yeah, there must be loads!" and now I'm struggling to think of any - sorry! ^^; If I think of any more I'll post again

lunar magic isn't an in-game level editor, but it's relatively easy to use and lets you craft your own Super Mario World romhack.
advance wars let's you create custom maps, but that's probably not what you're going for.
nothing else, outside of what's already been mentioned, comes to mind at the moment.

Spelunky! Also Zelda Classic; although it's more an engine than a map editor, it's main fundamental quality is the build-your-own-Hyrule/Underworld system. Protip: roll a d20, and place a secret per screen that many times. Then skip one.

Knytt Stories is a great editor. Didn't Braid have an editor function? I remember reading about that, you could run it in editor mode or something on the PC. Although I never played around with it myself, I saw Jon using it at a GDC talk and it looked pretty neat

No, but Warcraft 2 also had a good editor that came with the game. Definitely 2D.
