i can't think of any epic 3d boss fights actually
Shadow of the Colossus? As for 2D bosses.... I've always felt that was pretty classic (albeit mechanically simple)

Omega in zero 3 was incredibly epic, despite being a recolour, largely due to the plot twist, his badass boast, and the unbelievably kickass music.
also, i just beat contra: rebirth. every second of that game is high octane ridiculous awesomeness, as were many of the bosses.

I remember the final boss fight in La-Mulana to be pretty epic. Ballos from Cave Story would be pretty epic if I didn't always abuse the super missile launcher to clear half the stages within a few seconds. I also think the boss fights in the final and extra stages of the Touhou games are really epic, especially if you're running out of lives. i can't think of any epic 3d boss fights actually
Some of the boss fights in Vindictus can be pretty epic if you don't know what you're doing.

every boss from noitu love 2 was epic those bosses blow every other 2d boss out of existence if there was a massive war between bosses from 2d games, against the bosses from noitu love 2, noitu love 2 bosses would win in a landslide

julius belmont from aria of sorrow is a good example of epic despite him being the size of the player
those are my favorite kind of bosses, bosses against giants kinda bore me.

i find a mix of giant boss fights and human sized bosses to be best. that said, a 1 on 1 DUEL OF THE FATES is always epic as fuck

As far as boss music goes you can't beat
. Now that I think of it, the Magus fight itself was pretty epic.
Even though it is 3D, I think the fight against Dhoulmagus in Dragon Quest 8 was really epic. I love the way he has a trail of villainy you're left to follow before you fight him, it really brings me back to the days of Sephiroth, Kefka, Golbeze, Magus, etc. Modern RPGs seem to have these really watered down villains that are just "there". A good villain should be pulling the strings and making the hero dance to his tune every step of the way. Only a few current gen games have got it right (Andrew Ryan in BioShock and The Joker in Batman: Arkham Asylum immediately come to mind).

The final battle at the end of Zelda 2,
, is probably one of the most intense battles of the NES era (if not one of the most intense battles of any game period). You really had to work your way through his defenses and while I don't think the AI was overly fantastic it did a great job of keeping you on your toes and keeping the pressure on. It makes me wish they'd just created an entire game that was nothing but fights like that. Actually, it makes me want to make a game that is nothing but fights like that. Hmmm...

Konjak has made some pretty sweet 2D bosses. Also, I'll pretty much second any Treasure game; those guys were great at making bosses!

I'm glad to see some Hard Corps love! Here's a great example:
This is my favorite boss in the game. The music, the area, plus the fact that this robot just stopped a damned train to get to you make this one of my favorites ever. The end of Megaman Zero 3 is another great one as mentioned above, even though it's visually unimpressive, the circumstances around the fight make it incredible.
Also, if you want a TRULY epic boss fight, the end of Super Metroid is perfect. One of the most moving moments in a game for me. Not only is this thing huge, but the game makes you truly want to destroy it with every ounce of power left in your body.
