Horror + RTS
What starts out seeming like a simple mission to build up a base and take out an enemy outpost gradually turns into a struggle against inconceivable monstrosities from another reality. Whenever you defeat an enemy soldier, nameless black spheres burst forth from its corpse and devour anything nearby. Eventually it becomes clear that even your own soldiers are in fact the three-dimensional protrusions of an alien god's creeping tentacles, and you give up and gibber to yourself in mindless despair.

RTS + FPS You're a general, and you have to organize the army, the building and the buisness by talking to people. You can help your solders resist to an attack, but be warned! If you die, you loose! You have speech recognition so you can shout your orders!

FPS + roguelikeNot DoomRL, this one's the other way around: Plays like FPS and has some roguelike features - think Spelunky, but replace platformer with FPS. Randomly generated levels. Permadeath and bones. Power-ups/items with randomized appearances. Player classes to cover the entire FPS genre (arcade deathmatch or tactical shooter?). Polymorph gun. (Actually, I've been thinking about this for a while. Someone do this)

Stealth + Platformer
You're a professional thief. Creep through the areas as quietly as possible, but when you're spotted, all bets are off- bust out some crazy-ass parkour shit and get the hell out. It's free-roaming, so you'll able to come back later when you're ready. Practice pickpocketing the naive townsfolk whenever you need some spare change. :D

That and free running apparently. Obviously this facilitates the need for a free-running game with roguelike elements. Anyway... Platformer + Platform ShoesYour only real obstacle is your ridiculous fashion sense!

Dancing Game + Platformer Get through the level by tapping the arrows in the right order to the 'beat' of the stage, DOWNUPUPDOWN means JUMP, LEFTRIGHTLEFTRIGHT means RUN, DOWNUPDOWNDOWN means GROUND POUND, LEFTLEFTRIGHTRIGHT means GRAB, etc.

Shooter + Platformer
I know people always complain about platforming being difficult in first person, but I think there's something really satisfying about, say, double-jumping around as a Scout in TF2. So in this game, the player is encouraged to perform all manner of jumps: rocket jumps, double jumps, wall jumps and so on. You could also have platformer-y weapons like a grappling hook and a gun that repulses you from the ground/walls.
